Fixes a bug with option not using corrected value when deprecated

In case an option was using a deprecated value, it was converted and saved to
user configuration file but not updated in context.

Example: --datacenter FR was not converted to --datacenter FR-SD2 when calling command
but was properly saved to configuration file
