Refactor performance_scanner.py to be a more generalized tool

- Create a Tool class that will keep track of the specifics of each test that needs running
- Require a genbank DNA file as first positional argument
- Create a 'reference' directory where all reference files will live
- Create or grab cached versions of all necessary test files (pep, tree, alignment, etc)
