feat: read [tool.holoscan] defaults in source-project repositories

A repository that keeps its projects in folders such as applications/,
without a root Module, could not set CLI defaults in its root
pyproject.toml: the CLI read [tool.holoscan] only at a Module root.
Container commands there needed --base-img or HOLOSCAN_CLI_BASE_IMAGE
on every run, although the missing-image error suggested the table.

Read the table at these roots too, and accept the keys that do not
depend on Module metadata: base-images, cuda, docker-build-args,
docker-run-args, forward-env, and the optional naming keys
repo-prefix, container-prefix and workspace-name. ctest-script and
search-paths remain Module-only and are rejected with a clear message.
Command options and environment variables still take precedence, and
a repository without the table behaves as before.
