docs: describe timeouts, fallback, lint and the 3.12 test images (#129)

README, AGENTS.md and SECURITY.md described the state before the hardening
changes: shell-built commands, no timeouts, no linter, test images on Python
3.9, setup.py packaging and a make setup target that could not work. They now
document the <PLUGIN>_TIMEOUT settings and the serve-the-original fallback,
recommend ENGINE_THREADPOOL_SIZE above zero since thumbor runs optimizers on
its event loop thread by default, point to make setup, make lint and ruff.toml,
note that jp2 reaches OpenJPEG through Pillow, list the 3.12 images,
pyproject.toml and the release-please manifest, spell out the gifv filter forms
and the invalid settings that switch an optimizer off, say how to check whether
CodeQL is enabled instead of assuming it runs, and give the stale workflow's
thresholds now that it is active again.

Both items describe what the workflows are configured to do. GitHub disables
scheduled workflows again after 60 days without repository activity, which is
why the CodeQL item points at gh workflow list --all rather than promising a
weekly scan.
