Ett 1942 generate chunk metadata (#58)

* fix(retriever): filter out items that are not included in the input file
* fix(retriever): only return all record items when query_field=record. Default --query_field to item and restrict it to item|record. Revert the record-branch filter. Add a regression test for by_field=ht_id.
* (retriever): clean, validate, and summarize IDs in run_retriever_service_by_file
* Documenting the logic to process documents by reading the list of IDs from a file
* fix(retriever): count catalog metadata failures and IDs not in Catalog so the by-file summary adds up
