Fix: AssertionError in reconcile_inner_entities during reindex (#8404)

A file derived from more than one biosample occurs in the primary bundle of
each of them, so the two bundles contribute it to the same dataset and the
index service has to reconcile their copies. Nothing covered that, in either
direction.

Two canned bundles from a 1000G snapshot supply the scenario from real data.
One of the four files they share is stripped of its path at run time, which
also leaves the bundles with a mix of files that have a path and files that
don't, the one case no snapshot in production offers.

Both bundles derive the same path for that file, so a second test covers the
rule that settles a disagreement, deriving a long path in one bundle and a
short one in the other.
