Remove elements of transpiler module deprecated since 0.43 (#3381)

### Summary
DynamicCircuitInstructionDurations has been deprecated since 0.43 and
can be removed. Similarly, the durations argument of many passes has
been deprecated an can be removed.

### Details and comments

This PR reduces the total number of warnings in the package. We go from
(main)

205 passed, 1 skipped, 2226 warnings in 2.01s
```
to
```
126 passed, 1 skipped, 1085 warnings in 1.76s
```
