ci: scope the GITHUB_TOKEN in the remaining workflows

integration-test-tls.yml declared no permissions block and runs directly
on pull_request, so it got the repository default instead of a scoped
token (CodeQL actions/missing-workflow-permissions). Checking out the
code is all it does.

test.yml and coverage.yml are workflow_call only, so a caller already
caps them, but they now say contents: read explicitly: adding a trigger
to either later would otherwise widen the token without anyone noticing.
