Regenerate from latest Wiswa template.

- Replace remaining template placeholders with the real project
  identity in package.json, pyproject.toml, and CITATION.cff.
- Record generator provenance in package.json under `_wiswa`.
- Disable the AppImage, Flatpak, and Snap outputs; drop appimage.yml,
  snap.yml, and snapcraft.yaml, and declare the Flathub application ID.
- Add .github/zizmor.yml and run zizmor as a pre-commit hook.
- Track .claude/settings.json in place of settings.local.json.dist, add
  .claude/rules/comments.md, and replace the release agent with the
  make-release skill.
- Give every .claude/agents/*.md file name and description front
  matter.
- Configure Ruff with a first-party isort section, which reorders the
  package imports in the test modules, ignore RUF105, RUF106, and
  RUF201, and prefer rule codes in output.
- Bump the bundled yarn from 4.14.1 to 4.18.0 and raise the dependency
  floors for runtime, development, documentation, and test groups.
- Swap the pre-commit badge for pre-commit.ci status and add the social
  badges to README.md and docs/badges.rst.
- Drop the hoverxref Sphinx extension.
- Refresh .gitignore, .prettierignore, the dictionary, funding
  metadata, and the Dependabot cooldown setting.
