chore: commit the bootstrap-written gitignore lines and track agent-config.yaml

Bootstrap appends the three generated files to .gitignore on every run; leaving
that uncommitted keeps the entry out of every fresh clone and keeps `git status`
noisy for no gain. agent-config.yaml is the project-tracked layer of the pack
resolver, so it belongs in the index rather than showing as an untracked file
forever; 18 of the 25 consumers here already track it.

Neither changes what bootstrap does. This is the git bookkeeping catching up
with the layout in AGENTS.md.
