Refactored and improved test coverage of CLI argument handling (#1611)

* Move cli options parsing to seperate function

also rename find_options_file to parse_options for consistency

* Add testing for parse_options_from_cli

* revert from parse_options to find_options file to limit PR to one item of work

* Add coverage to check that option defaults are not changed when tests are run

* remove reference to 'complex' and 'simple' cli arguments

* Remove optionMapping class, replace with simple dataclass for clarity

* Rename get_default_cli_args for clarity

* Specify type of cli args

* add docstring to explain the use of a dataclass in test_main
