fix: remove yoker.toml from repo per owner review feedback

yoker resolves config from ~/.yoker.toml (user) and ./yoker.toml (cwd),
not from the package install location. A repo-level yoker.toml is inert
when run via uvx yoker-assistant and harmful for local dev (clobbers the
user's backend config). Plugin registration belongs in the user's
~/.yoker.toml; the package will document this and provide a
yoker.toml.example as reference (P1-002).

Updated README.md, TODO.md P1-002, and analysis/functional.md to reflect
the corrected config approach.
