Add runtime-stage environment variables to protocol Dockerfiles (#5801)

Dockyard needs to bake environment variables into the running
container for packaged MCP servers, not just the build (e.g. Okta's
MCP server requires PYTHON_KEYRING_BACKEND at process start so
keyring doesn't try to reach a nonexistent OS secret service). The
existing BuildEnv only reaches the builder stage. Add RuntimeEnv to
RuntimeConfig, validated against Dockerfile injection, and render it
into the final stage of uvx/npx/go templates. It threads through the
existing BuildFromProtocolSchemeWithName runtimeOverride parameter
with no API changes.
