Tighten coverage and document the new architecture in CLAUDE.md

Adds tests for the absolute-path fallback in the parts index and blank
lines in the validator, and records the bom subcommand, the persistent
catalog index, the Model building API, and the verify-roundtrip skill
in the repo guidance.
