Fixed absolute paths when `SimulationConfig::output` is defaulted (#61)

* fix when the output stanza of a simulation config didn't exist, the default SimulationConfig output.output_dir and output.spikes_file were relative as opposed to the libsonata standard of being absolute; made them absolute

* also fixed `SimulationConfig::output::log_file` absolute path when
  it's set
