docs: document --clk-src, --gate-signals, and --apb-buffer (#77)

The 0.7.0b4/b5 features were only documented in the export() docstring
(which autodoc renders); the hand-written pages never mentioned them.

- configuring.rst / index.rst: add the three new flags to the CLI
  option lists, plus --parametrize which was already missing.
- cpuif/introduction.rst: new "Clock and Reset" section explaining the
  clk_src=design default (top-level clk/rst ports) vs cpuif mode, and
  noting the linked interface definitions only drive PCLK/PRESETn
  (ACLK/ARESETn) in cpuif mode.
- cpuif/apb.rst: new "Broadcast Signal Gating" and "Slave-Side
  Register Slice" sections for --gate-signals and --apb-buffer.
- cpuif/axi4lite.rst: reword two "tracked in issue #59" references,
  since #59 is now closed as documented.
