Migrate run linter exe entry point to work off of file ids

This is essentially to bring the main entry point up to speed with the big refactor to the backend.

Ideally we pass file ids arounds and can remove a lot of the absolute path fields and also importantly remove the need to re-read files as they'll be in memory in the file store already.
