Update vendored nlohmann/json from 3.9.1 to 3.12.0

Fixes -Wdeprecated-literal-operator error on AppleClang 21 (macOS CI).

Also fixes ghc::filesystem::path / nlohmann json incompatibility:
- config.cpp: explicitly convert path to string before assigning to json
- node_sets.cpp: remove fs::path constructor, use string-based file loading
- compartment_sets.cpp: same pattern as node_sets.cpp
