fix: address Copilot review on #249

- Store.WriteFile delegates to fsutil.AtomicWriteFile instead of a
  hand-rolled temp+rename. Reuses the existing tested atomic writer and
  gets filepath.Clean for free.
- exit-time file write uses the already-computed output string via
  fsutil.AtomicWriteFile, dropping the redundant re-format and the store
  field from annotationOutputReq. File content, exit code, and stdout now
  share a single source.
