Forward `alwaysCheckPythonSideEffects` and `alwaysCheckRecursion` in the headless run script (#685)

The runner forwarded 9 of the evaluator's analysis flags as `-D` properties but not
these two, so a caller reproducing the full IDE launch configuration (which sets every
analysis flag explicitly) could not set them through the script. Add them as the
CHECK_SIDE_EFFECTS and CHECK_RECURSION knobs, preserving the forward-only-what-is-set
contract (unset variables still defer to the tool's defaults).
