Bump PyO3 to 0.29 (#16435)

The relevant changes for us are mostly around the implicit tuple form of
subclass initialisation being deprecated in favour of the explicit
`PyClassInitializer`.  Our more modern subclass code was already doing
this, so the changeset is small.
