docs: Phase 3 & 4 documentation improvements (P4-006, P4-008, P4-009)

- P4-006: Add logging configuration documentation to PACKAGE.md
  - Document module-level logger usage
  - List all log events with levels and descriptions
  - Examples for custom handlers and suppressing warnings
- P4-008: Standardize docstring style across all modules
  - All modules use NumPy-style docstrings
  - Expanded module docstrings with architecture details
- P4-009: Expand factory.py module docstring
  - Architecture diagram for Factory singleton pattern
  - Key components and module relationships
  - Lazy configuration explanation

Tests: All 286 tests pass, 92% coverage
