Add methylation_array_file as second file node type to /file endpoints

- FileNodeConfig registry pattern: methylation_array_file (index 0) + sequencing_file (index 1)
- Sequential repo iteration in FileService (shared Neo4j session precludes concurrent gather)
- get_files() returns (files, total_count) with offset-split pagination across node types
- count_for_pagination short-circuits on invalid file_type via _ZERO_COUNT_SENTINEL
- Remove dead FileRepository.get_files_summary; service uses count_for_pagination directly
- Fix falsy-zero guard in materialized_views.py refresh methods (if v: → explicit null/empty checks)
- Update pagination and file endpoint descriptions in Swagger docs
