docs(devin): refresh wiki.json for current crate, doc, and example layout (#512)

The `.devin/wiki.json` DeepWiki manifest had drifted from the codebase
since it was last touched on 2026-05-23. Refresh both the global
`repo_notes` and the `pages` list to match the current state of the
workspace.

repo_notes:
- Reading order now covers all 17 workspace crates, including
  `tsoracle-codec`, `tsoracle-paxos-toolkit`, `tsoracle-driver-paxos`,
  `tsoracle-standalone`, `tsoracle-server-testkit`,
  `tsoracle-yieldpoint`, and `tsoracle-failpoint`.
- CLI description updated to the `serve {file|openraft|paxos}` /
  `init` / `admin` subcommand surface.
- Docs source-of-truth list adds the five new files
  (`deployment.md`, `driver-comparison.md`,
  `format-migration-upgrade.md`, `kubernetes-e2e.md`,
  `yieldpoint-testing.md`) and removes the two deleted ones
  (`why-distributed-systems-need-a-tso.md`, `uuidv7-vs-tso.md`).
- Excluded-paths note adds `site/`, `e2e/kube/`,
  `deploy/charts/templates/`, `benchmarks/`, `scripts/og-image/`,
  and `.devin/` itself.
- Examples note expanded from five to nine, with the
  standalone/piggyback/embedded pattern framing extended to paxos
  and a callout that bootstrap now lives in `tsoracle-standalone`.

pages:
- Added Standalone Bootstrap (under Architecture Deep Dive); Driver
  Comparison, Paxos Driver, Paxos Toolkit (under Consensus
  Integration); Dynamic Membership (under Openraft Driver);
  Deployment, Format Migration and Upgrade (under Operations);
  Yield-point Testing and Kubernetes End-to-End (under Testing).
- Edited existing pages to reflect peer/admin mTLS, three-address
  openraft membership, graceful handoff, epoch-aware leader cache,
  ride-out election, the `shutdown_signal()` helper, and the
  additive `format_version` wire field.
