chore: upgrade pnpm to 11.2.2, enable dedupePeers, migrate overrides

Regenerates lockfile on Linux to fix CI install failures from a stale
pnpmfileChecksum. Pulls pnpm.overrides out of package.json into
pnpm-workspace.yaml (no longer read from package.json in pnpm v11),
and turns on the new dedupePeers setting to flatten peer-dep suffixes.
