feat: implement aegis-cli requirements for v1.0.1

REQ-VERIFY-007: Rust/Python/Go module path suffix matching in verify
REQ-VERIFY-008: Configurable --warn-threshold and --fail-threshold flags
REQ-FROMTESTS-001: Combined --verify flag for from-tests command

These three requirements were nominated by the aegis-cli team to address:
- 337 of 479 reqs unmatched due to Rust module prefix mismatch
- Hard-coded threshold of 5 causing noise during batch development
- Two-command workflow friction (from-tests + verify)
