chore(release): bump crate dependencies and add submodule update script

- Bump `qubit-magika` version from `0.2.0` to `0.3.0` in both manifest and lockfile.
- Update dependency lock metadata for `nix`, `qubit-*` crates, and related transitive packages to match the latest intended versions.
- Upgrade `tempfile` dev-dependency constraint from `3.23` to `3.27` and refresh lockfile entries accordingly.
- Update package include/exclude list in `Cargo.toml` to exclude new CI and local helper files from published artifacts.
- Add `update-submodule.sh` utility to sync and initialize git submodules from repository root for local/CI workflows.
