Auto-discover submodules in CodeQL `paths-ignore`.

Mirrors ponder-lab/ML#232. Adds a workflow step that reads `.gitmodules`
at CodeQL scan time and appends the discovered submodule paths to the
`java-kotlin` config's `paths-ignore`. Future submodule additions (Pydev
is the most likely near-term candidate, currently cloned at workflow time
rather than tracked as a submodule) get auto-excluded without a separate
CodeQL config edit.

Currently the only submodule is `Formatting/` (Eclipse formatter configs;
no Java code), so the immediate effect is a no-op for alert volume — the
value is in not having to remember to update the CodeQL config when the
submodule list changes.
