defaults.python-deps: refresh defaults and skip duplicate tomlkit

Drop the docutils<0.22 ceiling and numpydoc entry from the default
docs dependency set so generated projects no longer carry them by
default; downstream projects that still need either can opt back
in via python_deps overrides. Add a tomlkit_in_main parameter and
thread it through from defaults.libsonnet, which now checks whether
the active project lists tomlkit under main dependencies. When
true, the Python <3.11 fallback that adds tomlkit to docs deps is
suppressed so the dependency is not duplicated. Regenerate the
local pyproject.toml and uv.lock to reflect both changes.
