refactor(utils, daemon): enhance file handling with `Path`-based methods and improve code readability

Replaced `File` APIs with `Path` for file operations in `FilenameUtils` and `DefaultFileCommander`. Simplified and streamlined logic for generating unique file names, re-queueing commands, and writing command files. Enhanced logging and exception handling for better maintainability.
