Rewrite comparison peptide design: wt, shuffled, self

Replace generic "predictor-managed contexts" with explicit comparison
peptide design for each scope prefix:

- wt: document all sources (varcode effects, isovar, user CSV, pVACtools,
  LENS), what the predictor must retain (reference sequences), and the
  predict_wildtype(df) API
- shuffled: self-contained (just needs peptide column), design questions
  around n_shuffles and determinism
- self: needs proteome + matching algorithm, scope options (full/tissue),
  design questions around matching strategy
- External tool loading: any tool that produces prefixed columns works
  (pVACtools WT epitopes, LENS self-similarity, BLAST results)
- Each comparison is its own method, not a generic add_context()
