Migrate to mhctools Pred API, add multi-model ranking system

- Replace deprecated predict_subsequences_dataframe() with
  predict_proteins_dataframe() — output now includes kind, score,
  value, predictor_version, n_flank, c_flank columns
- Support multiple MHC models via mhc_models=[...] parameter
- New topiary.ranking module: EpitopeFilter, RankingStrategy with
  OR/AND logic across prediction kinds (affinity, presentation, etc.)
- CLI: --presentation-cutoff, --filter-logic, --rank-by args
- Backward compatible: ic50_cutoff/percentile_cutoff still work
- Version bump to 4.1.0
