typing: add using_beads to Settings

Jinja resolves ``settings.using_beads`` on the merged settings dict; test
fixtures must supply the key. Extend ``_make_settings`` in templating and
post-process tests so ``AGENTS.md.j2`` renders without UndefinedError.
