Change VectorFunction and MatrixFunction from immutable to mutable (#340) (#342)

* change self.mat and self.vec from tuple to list. need to run all tests.

* added different element assignment schemes for VectorFunction and MatrixFunction. Tests added as well.

* change formatting via ruff.

* change README to include different pip install options.
