project: auto-delete empty template output and fix gitlab_ci guard

Templates rendering to empty content now delete the output file
instead of writing a near-empty file. This replaces the hardcoded
_CI_PLATFORM_AGENTS set with template-driven conditional rendering.

Guard gitlab_ci access in project.jsonnet with objectHas so projects
that override using_gitlab without providing a CI config don't crash.
