feat(CertificateManager): add certificate management and
validation API

Add methods to CertificateManager for consistent
certificate and CRL management without raw fs access:

Certificate query and removal:
- hasIssuer(thumbprint): check issuer existence
- removeTrustedCertificate(thumbprint): remove trusted cert
- removeIssuer(thumbprint): remove issuer cert
- removeRevocationListsForIssuer(cert, target): remove
  CRLs issued by a specific CA

Certificate validation:
- addTrustedCertificateFromChain(certChain): validate and
  trust the leaf certificate from a chain
- isIssuerInUseByTrustedCertificate(issuerCert): check if
  any trusted cert depends on this issuer

Also:
- Add JSDoc to all public methods
- Update readme with full API reference
- Add 21 unit tests for the new methods
