Replace `getSystemRepo` with project-oriented options (#8341)

* Remove getSystemRepo

Replace with various methods to begin futureproofing
for project-level sharding. Very little if any logical
changes are included in this PR as there is still just
a single "shard"/database that all operations are executed
against.
