Dependency fixes (#324)

### What kind of change does this PR introduce?

* Synchronizes dependencies between `pyproject.toml` and
`environment-dev.yml`
* The code linter now looks for both dead code (`vulture`) and common
dependency issues (`deptry`).
* The `netCDF4` python library is no longer loaded on import, but is
only imported when specific IO functions are called.

### Does this PR introduce a breaking change?

Yes. `distributed` is a `docs`-only dependency now. `h5py` is now
explicitly added to the dependencies (`h5netcdf` no longer installs it
by default). Some `Makefile` commands have been modified.

### Other information:

It's wild that these issues weren't exposed sooner.
