Use sub-commands in CLI to select `RunMode` (#31)

*   Assume `prime` sub-command first (in case when sub-command is not specified):
    *   Make `--env` belong only to `prime` sub-command.
    *   Make `--command` belong only to `prime` sub-command.
*   Convert `--config` option into `config` sub-command.
*   Convert `--reinstall` option into `upgrade` sub-command (`RunMode.mode_upgrade`).
*   Rename: `UC_61_12_90_59.reinstall_venv.md` -> `UC_61_12_90_59.upgrade_venv.md`.
