test: improve test robustness and add coverage for edge cases in transfer package

**Added:**

- Added tests for SSM command timeout scenarios to verify timeout handling
- Added tests for uploading deeply nested directory structures to S3
- Added tests to ensure upload errors during directory uploads are propagated
- Added test to check AWS CLI detection logic when output lacks '/aws'

**Changed:**

- Enhanced environment variable cleanup in root command tests to handle errors
  and report failures when unsetting or restoring AWS credentials
- Updated all temporary directory cleanups in transfer package tests to handle
  and report errors when removing temp directories, improving test reliability
