feat: add ignore_empty_folders option to compare_files

- Add ignore_empty_folders configuration option to config.compare section
- Implement logic to detect and filter empty folders (folders with no files)
- Add statistics tracking for ignored empty folders
- Update README.md with documentation for the new option
- Add test_compare_files_by_location_ignores_empty_folders test
- Update config.example.yml with the new option
