Convert test classes to top-level functions

- Remove test class wrappers from all test files
- Convert unittest.TestCase assertions to plain assert statements
- Convert test methods (self) to top-level functions
- Add teardown_function() in test_cli.py for cleanup
- All 92 tests passing with 99% coverage
