Fixes spotted during the runthroughs for ebsd (#137)

* A few inconsistencies and small issues found when comparing the implementation for pynxtools-apm with that for pynxtools-em here

* Configure a reasonable threshold of a minimal content that the HDF5 files that were precomputed with MTex need to include that the nxs_mtex parser considers these valuable examples

* Added customizations for injection additional information to the MTex EBSD examples via custom YAML files using the oasis.specific parser

* Bugfixes spotted by mypy

* Added additional Oxford instrument version that circulate in the wild

* Addition of atom_types hints for processing generic HDF5 files

* Bugfix atom_types not carried over
