Switch start commands for MIP-DNA (#4648)(major)

## Description
Closes: https://github.com/Clinical-Genomics/pipeline-integration/issues/70

We have developed new start cli commands, and this PR aims to replace the older `run`,`start`, `start-available` and `config-case` cli commands.


### Changed

- The dev commands have now replaced the old start commands.

### Fixed

- Patched older tests since some of them is still in use for mip-rna
