[release-1.16] Fix the flaky MediatedDevices e2e test (#3769)

* Fix the flaky MediatedDevices e2e test

Give some more time to update the HyperConverged CR, to avoid conflict
error.

Also, the current test is actually two tests. Split it to get better
readability of the test.
