Adding script to write the full covariance matrix

updated version of /global/cfs/projectdirs/desi/science/lya/y1-kp6/iron-tests/correlations/scripts/write_full_covariance_matrix_flex_size.py

there are NO changes to the actual calculation of the covariance matrix

changes include:
- removing argument options for the 4 lyaxlya, lyaxlyb, lyaxqso, lybxqso correlations and replacing with one option for ALL correlation paths. This allows for more general use, especially for non-lya correlations. The order the correlation paths are listed in the argument are the order they will be in the covariance.
