Stop setting deprecated FGs in KubeVirt CR (#3746)

* Stop setting deprecated FGs in KubeVirt CR

HCO always set the `InstancetypeReferencePolicy` and the
`VMPersistentState` feature gates the KubeVirt CR.

These features are now GA, and their feature gates are deprecated.

This PR changes HCO to not set these feature gates anymore in the
KubeVirt CR.

* Add debug to a flaky test

The "UnsupportedHCOModification alert should fired when there is
an jsonpatch annotation to modify an operand CRs"
test is flaky. From time to time, the UnsupportedHCOModification alert
is not found Prometheus, when it is expected.
