dev: Add ruff for code formatting, and remove black

 - Add it in the dev dependencies group.
 - Run it on the repository, which changes some files from the `phileas`
   directory. Test and configuration files are now covered.
 - Add the ruff pre-commit hook and github action job.
 - Replace the black badge with the ruff one.
