[Game] Fix sys-dungeon entry count check (#1316)

- Fix the issue where entering a system dungeon like Mirage Isle would also have a entry limit of 3 every 4 hours.
- Changed how the server keeps track of dungeon entries.
- Changed default Sys-Dungeon entry count to 1000 like it is on later versions.
