Map `model_system` to `outputs` (#193)

* Change `set_model_system_ref` to 1-1 mapping between `model_system` and `outputs`
* Extend docs explaining how to connect references

* Extend testing to 4 cases
* Update interface `generate_simulation` to use `list[]` instead of `Optional[]`
* Add normalization to correct testing
